Getting started
- Consultation: Contact the Core facility manager, Marie Vestergaard Lukassen, to discuss your project. For external customers, a Commissioned Research contract must be agreed upon and signed for each project. At this stage, you may also request a quote. Returning customers who do not require consultation can proceed directly to step 3.
- PPMS access: Create a user account in our online project administration system PPMS by submitting a user request. Ensure that you have read and accepted the Data Privacy Notice regarding GDPR compliance for PPMS users’ personal data.
- PPMS project request: Before submitting a request, ensure that you have read and accepted the Terms and Conditions. These can be accepted via the PPMS main dashboard, and are also available for review here. Submit a ProtCore Project Request once your samples are ready. To ensure proper onboarding, please review the relevant project request form documentation and note that a completed Sample Submission Form (SSF) is required. A new project request must be submitted for each sample batch. Once a project is accepted, it will be assigned a unique Project ID, and you will be notified automatically by email. You can track the progress of your project directly in PPMS.
- Shipment: Once the project has been approved, you are ready to send or hand over the samples to the facility. Please follow the provided guide for preparing, labeling, and shipping your samples.
- Queue: Once the samples are received at the facility, they will enter our queue. It is not possible to book specific timeslots on the instruments. Samples are processed as soon as possible, but turnaround times may vary from two weeks to two months depending on the queue and the size of the project. You can follow the progress of your project in PPMS.
- Sample processing: The Core facility staff will prepare your samples for analysis and perform the appropriate mass spectrometry (MS) acquisition.
- Data analysis: The data will be analyzed according to the agreed service level. This may include delivery of raw data, database search results, quantification reports, or customized data analysis. For questions regarding data analysis services, please contact Data science specialist Vasileios Tsiamis.
- Delivery of data: You will receive your data according to the agreed service. In most cases, data will be delivered via a download link from DEIC FileSender. In cases involving GDPR-sensitive data, data sharing will be performed via Computerome.
- Invoicing: Invoicing takes place after completion of the project, typically toward the end of each quarter. Please ensure that invoicing information for the project is kept up to date in PPMS. For any invoicing-related requests, please contact Lab manager Lene Holberg Blicher.
- Acknowledgement: We kindly ask that you acknowledge the use of the Proteomics Core Facility in any resulting publications in the appropriate acknowledgements section (e.g., “Mass spectrometry analysis was performed at the DTU Proteomics Core, Technical University of Denmark.”).
